Of course the preferred professional way is to cut out rusty thin sheet metal that has holes.
I thought of trying something different. I cleaned out the rust, painted the inside with rust oleum rust and seal, then sealed up the small rust holes on the passenger door panel with JB weld. I even pushed in fiberglass mixed in with the JB weld to give it structure.
The below photos shows the small hole patched in the front of the panel and the other in the back.
